Because i have the version of E39 that has the cats built into the headers... and there was no easy option to replace both.

Ah I see. Does the 97 model have these cats? Or are they further down?

If so could you not run exhaust system off one of these cars?

Thats right. Your car also has pre cat and after cat oxy sensors. You cannot remove the cats. If you do... you will destroy the engine.

does having the cat up there create a lot more unwanted heat?

I'm not sure. Alot of the manufacturers are building the cats into the exhaust manifolds...Merc Audi VW etc.etc
